Tonight, I started watching the recording from day 3 of the LISA workshop. This session focused on the narrative for long-read assemblies. John-Marc Chandonia and Lauren Lui, Lawrence Berkeley National Laboratory explained the components of a KBase narrative. Chandonia demonstrated the apps panel, beta and released apps, and finding apps. The configuration of the Filtlong app for long reads was shown as an example. Filtlong selects longer reads and can be adjusted to keep a percentage of reads, for example. The graphical user interface of the app was explained. The paragraph symbol was used to include markdown cells with descriptions. One question from a participant was about how the adapters were trimmed. Adapters are removed with the basecaller, Dorado. Unicycler is the assembler used for long and short-read hybrid assemblers. Depending on the app, not all parameters are needed. The PolyPolish app was used to polish with short reads. the discussions and questions from the audience were very useful!
